The short version
These two overlap more than almost any pair on this site. Plenty of people use them as exact synonyms, and the Genderqueer page says so outright: the disagreement is real and unresolved. So what follows is a tendency, not a rule.
The tendency runs like this. Non-binary is a location. Genderqueer is a stance. Non-binary reads like a form field, and some people find that restful. Others picked genderqueer precisely because it refuses to be filed.

More likely Genderqueer if…
- The political edge reads as yours, not as somebody else's argument.
- You have a lot of gender rather than a little, and it will not behave: beard and a dress, she/her and butch as hell.
- You get more out of a stranger hesitating over you than out of one getting it right.
More likely Non-Binary if…
- You want to be read correctly and consistently, and being misread is only ever painful.
- "Not a man, not a woman" describes you fully, and androgyny or neutrality is somewhere you might be heading rather than something you find boring.
- You want a word the dentist already knows, with no paragraph attached.
- Most genderqueer people are also non-binary. Running both, one for the form and one for the people who have earned the paragraph, is the commonest arrangement there is.
- If you found your people before non-binary was the everyday word, you may hold both and mean exactly the same thing by each. Nobody is auditing that.

Is genderqueer offensive or outdated?
It contains a reclaimed slur, and for some older people, and in some countries, queer still lands as a wound rather than a flag. That is why it is a word to choose for yourself and never to assign to anyone else. It is not outdated: it is in daily use by people who want exactly the edge it has. If you would rather skip the argument, non-binary is the plainer word. It is not a lesser one.
